Yates Thompson marked his manuscripts in three ways. Some have his name and address at 19 Portman Square written in pencil in teh upper outer corner of a flyleaf (usually now erased); some have notes on the flyleaves concerning the volume or its provenace; those that he included in his 'Hundred' have a printed booklable, on which he usually inscribed his manuscript number, the source and date of acquisition, and the purchase price using the transposition-code 'bryanstole' (b=1, r=2, y=3, a=4, etc.)
A list of the present locations of most of his manuscripts may be found here.
